I was very upset about all the problems with the trek, which were the fault of the travel agency. I talked to them about a partial refund, but they were unwilling to consider it. I filed a complaint with the local tourist office, which got their attention. I never did hear how the complaint was resolved, and I did not receive any refund. But I am glad I filed the 10 page complaint below.
If I had it to do over again, I would have backpacked there myself, without guides, cooks, burros, and especially Cuzco travel agencies. I read in one of the Cuzco papers of a local agency that had left a group of tourists isolated in a remote location. Similar to our experience, the agency failed to provide the transportation back to Cuzco.
